A Perl script to match bacterial DNA. The gonorrhea bacteria eludes the human immune system by changing its "appearance" i.e. altering its surface proteins. The actively presented proteins are copied from inactive "silent" regions of DNA. This program identifies which "silent copies" contributed to the currently active sequence.
